1) Are the Metallics JBBH61 hex bolts solid silicon bronze or just bronze plated?
Solid silicon bronze, not a plated steel bolt. The material conforms to ASTM F468, the standard covering nonferrous bolts and screws for general use, and the finish is bronze throughout. That matters where you are bolting into or alongside copper or bronze components and want to avoid the galvanic pairing you get with plated steel, and in wet or corrosive locations where plating eventually fails.
2) What thread does the JBBH61 bolt take, and will a standard 3/8 nut fit it?
The JBBH61 is a 3/8-16 bolt, so 16 threads per inch, cut to ANSI/ASME B1.1. That is the standard UNC coarse pitch for 3/8 inch diameter, so any standard 3/8-16 nut or tapped 3/8-16 hole will accept it. For a bronze assembly, pair it with a silicon bronze nut rather than a steel one so you are not putting dissimilar metals in the same joint.
3) Can I use these silicon bronze hex bolts on a federally funded job that requires domestic material?

It can be. At 2-1/4 inches of bolt length under the hex head, the JBBH61 leaves a lot of exposed thread if you are only clamping a lug and a nut, and excess thread past the nut can interfere in a crowded box or enclosure.
