Not at the pipe. The No-Calk collar is self-sealing and slides over the pipe without caulking, which is the point of the design. Keep petroleum based products off the collar.

The 12954 base is rustproof stamped aluminum with a black powder coat, so it won't rust like a galvanized base. If the roof is hot-mopped or built-up, though, this is the wrong flashing regardless of the material.
