1) Will a 3/8-16 machine screw thread into my existing 3/8 inch coarse-thread nut or strut channel nut?
Yes. The Metallics JFM36 is cut to 3/8-16 UNC coarse thread, 16 threads per inch, to ANSI/ASME B1.1, so it mates with any standard 3/8-16 nut, channel nut, or tapped hole. It will not engage a 3/8-24 fine thread hole.
2) Does the flat head on the JFM36 sit flush, and what countersink do I need?
It is a flat countersunk head, so it finishes flush with the surface when the hole is countersunk to match. Head width runs 0.67 to 0.717 inch and head height 0.2 to 0.23 inch, which is what your countersink has to accept for the screw to seat level. Drive is a single slot, so a flat blade driver, not a Phillips.
3) With a 1/2 inch long screw, how thick a material can I actually fasten?
Length on the JFM36 is 1/2 inch, and on a flat countersunk head that length is measured overall including the head, since the head sinks into the work. Practically that leaves you fastening thin stock, sheet metal, box covers, and device plates where the nut or tapped hole is right behind the material. For anything thicker you want a longer screw in the same 3/8-16 thread.
4) Can I use the JFM36 on a federally funded job with Buy American requirements?

A machine screw has a uniform straight 3/8-16 machine thread and needs a mating tapped hole or nut, which is why it works in strut channel nuts, panel standoffs, and device boxes and can be removed and reinstalled repeatedly. A self-tapping screw forms its own thread in sheet stock and has no nut. If the hole in your assembly is already tapped or you are using a nut behind it, the machine screw is the right part.
